My husband and I have been separated a few months. I'm going to file for divorce as soon as I can get the funds. I also have a PFA against my husband for 3 years. There's no chance of reconciliation. We also have 3 children, no set custody yet, although the PFA awards me primary custody.

Sure. As long as there is no dispute as to when separation was, which it sounds like there is not. Marital infidelity can be a factor in alimony but marital infidelity has on impact after the date of separation.
