More details to this question:
My wife and I are seperated, we have joint custody with her having physical placement. I am a Christian and want to teach my daughter and son about the bible and God. My ex wife is agnostic/ atheist and doesn't want me to teach them. Legally can she take me to court and remove my joint custody status because I want to teach my kids about God?

Joint custody means joint decision making. If you can't resolve the issue she can file a petition seeking a change in custody. Whether or not she will be successful is an entirely different question.
