Even in a case that could possibly be prosecuted for a crime that has a mandatory minimum, can a plea bargain take place WITH THE OUTCOME BEING A LESSER SENTENCE THAN THE MANDATORY MINIMUM? IS THIS ALLOWED?

Yes.  The plea agreement would generally take the form of the accused pleading guilty to a lesser charge.
