Can I sue, in small claims court, for the difference in damages and what a 3rd party insurance company paid.

More details to this question:
Water damage ruined furniture and other small items in a climate controlled storage unit. We had renters insurance which paid 2000, the maximum on the policy. Damages were approx 6,500.00 to replace and repair. Can we sue for the small claims maximum, 5000.00, knowing we are taking a loss, less the money from the renters insurance company.

The answer is yes, subject to your contract. Most storage facilities limit their liability on the theory they have no idea what you have in there. Thus, your contract may require that you declare and purchase insurance for whatever you deem the value to be.
