So if an employer can require you to get a flu vaccination as a condition of employment then if I have a reaction twenty years down the line from this vaccine can I sue them for damages?

Likely yes, but proving the case will be very difficult and expensive.
At a minimum, you need to obtain the batch information for the vaccine used -- the wrapper would also be helpful.
